noise intermittent

i installed a new alternator today and everything was going fine, the reason i changed it was things were getting noisy an the trck shut off once while driving for a quick second. I hooked it all up with a new 1100 CA battery. i started the truck and there was lots of noise in the speakers. i pulled the deck out of its housing while the trck was runnig and like magic it all stopped, i pushed it back in and everything is ok again??? with all those wires and pre-out theres doubt stuff is pushed and pulled back there, but what could have caused this?? everything looks find, Also could this be how i fried my original battery and alt?? my volt meter on my power wire fluctuates with heavy bass, but not any worse than what the A/C does to it.
