Only major difference is the fact that the second enclosure is made of only 5.8 mdf while the first is 3/4 mdf.

Would that matter a lot?

Ah, I misread the link. I would want to go for the second enclosure but the 1/8" is a pretty decent difference. The second enclosure will probably flex if you're using some serious subs. If they're kind of weak subs, you probably won't notice a difference. You could always try to add some bracing of your own.
