Right now here is how my extended cab floor looks like:

I have built 2x4 squares to go into the low spots (outlined in red), and then just put a board on top to make everything the same height, then set my box on top of that. I was just wondering if anyone else had any better ideas..thanks.

Fiberglass mold of the floor, and incorporate it into the box?

I would have gone a similar route as you, but if you could, make a small trim board that woudl connect the two squares in the front, then the board across the top. Carpet it all with some interior or box carpet, and even with the box out it will look seamless.

Yeah, I don't want to fiberglass it.

use mdf and do the same

.. it takes ALOT of measuring and prefitting with cardboard

i molded my the bottom of my mdf box to my ext cab floor:****** and rear wall bracing hump,

****** was about 3 inches tall and 4 or 5 inches wide, back hump was 5 inches tall and 8 inches deep
