Back-wave distortion

I don't understand your question. If there is a leak in a sealed enclosure, then when the cone is pushed into the enclosure, the leak will let the pressure escape and balance out to atmospheric pressure. When the cone is released, it will slowly come back out as the suspension is pushing the cone out, creating a vacuum on the leak.

If the enclosure is completely sealed, when the cone is pressed in there is no equalization (release of pressure) so the cone will spring out instantly when released.

If you're running a low pass filter, you aren't having a problem with box resonance. The box isn't big enough for that. If you have a problem I'd say that your box isn't the culprit.
Your theory on back waves moving your cone is false.
I have a low pass filter on

what could be the problem then? I've had a leaky box before, as in my stupid friend put holes in my box because he thought he was making it ported, so i know what a leaky box sounds like, and that just isnt it

the sub was fine on the other box, which i was stupid and threw it out cuz it was prefab

 
Push LIGHTLY, and equally on the cone. Once its depressed, release it; If it takes a while to come back out, you have a leak. If it springs back instantly, then its sealed.
MDF itself is not air tight FYI. drill a hole into the side and blow air from your compressor at a low pressure into it, the air will shoot through the wood itself and you can float coke cans and other things on top of the wood like a hovercraft.

Your enclosure will never experience pressures coming anywhere close to what a blow-gun from an air compressor can produce.
