Alpine PRA-H400 and alternator whine

My PRA-H400 adds road noise when the subwoofer RCA's are hooked up whether the subwoofer amps are powered up or not. But when I play my Sirius radio which runs through the PRA the noise isn't very noticeable. I've hooked the PRA and deck up to several different power and ground locations but nothing changes except to unplug the subwoofer RCA's. I am going to upgrade my subwoofer RCA's but am open to other suggestions on how to get rid of this noise.

Ideas please!!!
