4 6x8 2 6x9 and 2 6x5 in Expedition with 2 15" Alpine Type R?

I have 2 15"Alpine Type R's and am very short on cash. All that is left of my old system is my 2 6x5 and 2 6x9 Alpine type S speakers and I want this new system to have good sound quality, as well as the bass. Would maybe externally boxing the 6x9's and putting a kick panel in for the 6x5s be a good idea, in addition to the stock 6x8s

If its a Preminum Sound, it has JBL OEM speakers. They will sound good to a point but after about 40w they are toast. You didn't give enough details about amps, HU, etc. for advice. The 6.5''s in the kicks work well, that is if you have kick panel enclosures or can build some. The 6x9s, if anything should be checked to see if you can make them work in the OEM door locations. You didn't list the brand on any of the mids, so they may not even be equal to the OEM JBLs, IDK.
