If you don't have a jigsaw or a router you shouldn't be building any sort of a box. There is no pointing in starting if you don't have the right tools.

what color are they? If you can find a matching vynil dye or krylon fusion you could always repaint them.

I wouldn't do it. The way you describe it, i presume that you are just going to fully expose the under side of the pcb leaving the heat sink intact. If this is what your are going to do, blowing air onto the under side of the pcb will not help cooling at all. You can put plexi on this side. If...
