I need to ask you a question or two to clarify what you are experiencing. Stock radio? I dont think I have ever seen a stock radio with an "Inline fuse". Fuses for stock radios are usually in the fuse block except for some older Blaupunkt HU's. Is it possible that your particular "Hi/Low"... a.k.a. Line Out Converter (LOC) requires 12V and maybe that is the fuse you are referring to? Where did they install the LOC? Behind the HU or in a remote location? It could be a faulty device or a connection gone bad if they stuffed it into a tight spot.
