It's always about the money ! ! ! How much will be "really" available for this project? It is not going to be cheap if you want good quality, not the best but good. Everything begins with the brain...I'll suggest what I would start with and you decide if it works for you. Head unit...The Pioneer you mention is a very nice unit and is a great start. Are you doing it all at once or piece meal??? If piece meal I go with the speakers...the Pioneer will provide "enough" power for a good pair of components in the front doors. Next would be the amp...it will give such an improved sound stage over the Pioneer that it is a very good purchase...buy the best quality you can afford...don't cheap out with a low cost "high" power amp as you "always" get what you pay for. You can add the sub...again if your going to buy as nice a head unit as the Pioneer is make sure you budget for a sub that will complement the head unit and amp...just because it is big and ***** a lot of wattage doesn't mean it is a great sub. If all at once...buy it all and be done with it...while the interior is open you may as well do it all. I'd go with one 4 channel amp bridging the rear channel for the sub...make sure you have enough room for the sub/box in the car and are "willing" to permanently give up all that space for a sub. Don't forget to add in the cost of the necessary bits and pieces to connect it all and make it work with the car...wiring kits, especially for steering wheel controls, amp wiring kit, fascia to replace the factory unit for the aftermarket unit. Good luck and keep us informed.
