Does it cause issue of grill cloth covers port? I think no. Friend says port velocity is compromised, thus port noise.

Not really an issue. Done it multiple times, a single layer of grill cloth is really a non-issue...

No, the grill cloth is not a problem. If anything, port noise is attenuated. Output from the port is typically at and around Fb (the resonant frequency of the port) and the effects are minimal as the wavelength is typically too long and SPL is too high to have a noticeable effect.

The speakers in the system (if using mids and tweeters) are much more likely to be affected negatively.
