Not really sure what you mean by "flush mounted to the top of my trunk".
But, you want the amplifier installed in an area that does not heavily restrict airflow, such as very small confined areas would. If it is installed in a confined area, you could install fans to circulate the air and to push the warmed air out and cooler air in.
If your amplifier is shutting down due to the thermal protection kicking on, and the "experienced installer" is telling you that it's because the amplifier is not being cooled adequately, where do you presently have the amplifier installed at?
