I can get a JL 10 inch sub and a JL amp used for about $225. The car break down is as follows: Dash: 3" Mid Door: 1" Tweeter, 3" Mid, 10" Woofer Rear Side: 3" Mid Rear Deck: 6x9" Woofer For $500 bucks for that 2-way system, that will run me over $1K just to replace the door speakers!

I will be keeping the Stock Head unit. I am looking at a JL 10 inch sub + JL 250.1 amp which I can snag off CL for ~225. After that I am not sure what speaker brand will be an upgrade over the stock bose speakers and tweeters.
