Great, so it isn't your HU. If possible, wire the subs from the other amp you are using. That will tell you if it is your sub amp. You have 2 options here, either make sure you have the low pass somewhere in line, or play program material test tone between 35-60 hz. (IASCA disc can come in handy...

Just swap pre outs. Unplug the sub amp rca and swap it with the front amp's rcas. If it does the same thing that should tell you its not the HU
