It is most likely your amp going into protect, which means that too much current is running through the amp causing it to overheat and go into a special mode where it turns itself off to prevent any damage to the actual amp. You should have one subwoofer on each side of the amp. You mentioned that you have a rear underseat box, make sure your amp is being cooled properly (again, the amp heats up and it will shut itself off to protect itself), if thats also correct then make sure you have a good ground connection.
