Are you connecting the Clip via USB to try to run it as mass storage using the internal memory? Do you use a micro sd card with it? Mu headphone rig for the gym consists of a Rockbox'ed Clip Zip connected to a Fiio E11 amp, I just take the micro sd out of my clip and plug it into a usb micro sd card reader in my car. Never had an issue this way. It sounds like the Clip isn't mounting as storage via usb, unlike what you would expect when plugged into a computer. Other option is to run it via aux, but then you're using the clip's DAC as it lacks a dedicated line out, which would be less than ideal.
