I chose to use all the same points of connection as the stock wiring just to keep it simple for me. I would finish off your big 3 upgrade and disconnect the 2nd battery and see if your problem still exists. If it does, pull the big 3 and see if it still exists. That will tell you where the problem lies. If it is the 2nd battery, I can't offer any advice, but I am sure someone else here can...
