I'd go buy a cheap amp there (usually it's like a Jensen) hook it up, and test is. If that pops, then it's something car related. Perhaps Bose related? If it plays and doesn't pop, then it's clearly a flaky amp connection somewhere on your motherboard.
I've done multiple installs off of Bose amps with LOCs. Many of them were on Mazdaspeed 3s. I never tapped into the sub output. I always went with a speaker for the LOC. I did one install three years ago and heard it just the other day. Still working great and sounds just like it did on day #1 . That's my first observation; tap into a speaker opposed to a sub (that advice could be completely wrong, but it's worked for my dozen+ Bose installs). Next, the problem you're describing doesn't really sound like a LOC issue, but rather an amp issue. The first thing I'd say is check connections especially grounds, but you say above that you've already done that. I find it odd that a straight iPod plugin doesn't produce any noise. To troubleshoot, I'd unplug any form of an RCA, just the RCA, nothing else. I'd start the car and if I heard a pop, then clearly it's not an RCA issue, but an electrical. It sounds like something amp related. If you have a walmart in your area, just do the walmart special and see if it's your amp. What's the walmart special you ask? You buy something, use it, and return it for a full refund. I'd go buy a cheap amp there (usually it's like a Jensen) hook it up, and test is. If that pops, then it's something car related. Perhaps Bose related? If it plays and doesn't pop, then it's clearly a flaky amp connection somewhere on your motherboard.
