This seems like a strong possibility. If I run my factory amplifier off of the amplified headunit outputs, it sounds perfectly clear. If I feed my aftermarket amplifier with the headunit RCAs I get a whine. The whine increases with amplifier gain, but not with headunit volume. It goes away...
