That sounds to me like you may be driving the amp to an impedance it can't handle. e.g. the sum of the speaker impedance = 1 ohm, and amp is only stable to 4 ohms...that would cause the amp to heat up quickly and cutout intermittently.

Very likely the HU does not recognize the partition type on the HD. Most of these HU only recognize FAT32. Try re-partitioning your HD into smaller clusters of say 100 GB partitions and format them as FAT32. This way your HU will see your HD as 5 drives of 100 GB in size each. You could also...
