    Use a DMM - AC Volts and measure the output voltage on the amp... if you are getting a reading of 15-35v then your subs are probably done for. The amp is doing its job. Like fatboytyler said, I feel like this is an equipment issue.

    Pictures would help immensely! But, If I am imagining this correctly, all you would need to do is connect one set of wires to your sub. Positive wire to positive lead, negative wire to negative lead. And leave the other 2 wires (for the stock subs extra voice coil) unconnected.. tape them up...
