Sub cuts out randomly, and always when I brake or Accelerate to fast.

I have a Kenwood 100W head unit controlling two 5" round and two 6X9" Pioneer speakers. I have my RCA cables run to a Jensen 300 W amp which controls a 10" Kicker sub. Whenever I accelerate too fast or brake too fast it cuts out and doesn't come back for a couple minutes. My head unit will sometimes loose power completely, but it comes right back. I have checked all my connections, I have a good connection on my ground. The speakers themselves are not affected in any way, only the amp and sub. What could cause this? Would it be inconsistent voltage from the battery? I do have a new alternator because the old one had inconsistent voltage.
 
We tested the wire and it had power from the ignition as soon as we turned the key, and it kept power. Maybe its just not enough power?

There is a possibility that it will shut off when you switch to CD or a source other than the radio.

I'd guess loose connection. Check the fuse holder.
 
I just went and drove it around waiting for the sub to loose power, and as soon as it did I grabbed my 6-12 volt test light and tested the different connections to and from the amp. It has power going in from the main power and the remote power wire, but the LED lights on the amp are off and the sub wires have no power. That means that the amp has something wrong with it right?

Check your grounds! Both head unit and amp. I had this issue before and it was a grounding issue. Ground wire made enough contact to play low...

What is your budget? With being exposed to Rain.. I would recommend looking at a marine grade SAS Bazooka for the sub stage

Don't forget Hoffman's Iron Law. You can have 2 of the 3: low end, efficiency/sensitivity or small enclosure size...
