of course it wouldent damage the sub if you opened a trunk, otherwise people in hatch backs suvs, etc. wouldent be able to use subs...
they still have something to reflect off of, where when the trunk is open it doesn't... same w/facing ur woofers up or inside a car - i BET tuning is a lil different too...

w/trunk closed and head in the trunk u don't hear it pop

Are you hearing cone distortion, or you may be producing a condition call front loading of the sub. This also keeps down the cone pop.

its not distortion ever sub i've heard does it

"that's a rear firing design" when the trunk is open and its @ very loud volumes...

like i said, i think its b/c tuning is different depending on where stuff is placed... meaning if i have sub facing back the tuning will be different on my amp compared to when its facing the front.

actually effects output, not really 'tuning' per se'...different ways to face and enclosure will either enhance or decrease output...all from the vehicle angles and contour.

haha well then you have heard alot of clipping amps pssssst. My subs have never done that. Well actually when I first got into car audio i clipped my amps and heard the popping when I opened the trunk but I thought it was just normal. yea, i'd have to agree here. When you open the trunk they seem to have more excursion room (less built up pressure). Plus I have a set of orions that squeek and grind like an elephant orgy on an old wood floor when you open the trunk, but don't when it's closed.
