More Air? Problem?

After building my box for my 2 infinity reference subs I have run into a few problems. One is, the box is so big, I have nowhere to actually place my amp or cap. I want it to be visualy adept yet keep the 4sqfoot MDF ported I have currently. I was wondering if utilizing the airspace in the spare tire well and lowering the box would have any problems? would the fiberglass resonate to much? Nother question is, could I add the fiberglass in tire well to my enclosure to some benifit? Would exeding the recomended air space give better or deeper bass? I have heard alot of people building box's way out of spec, but why?
