Installing a capacitor

I have 2 kicker comp vr 12's, Precision Power PCX 1250 500watt mono amp, and Kenwood excelon receiver. I can't figure out how to wire the cap, last time I wired it I must have done something wrong. I ruined the diode in my alternator b/c the cap never stopped running power through the car. Can anyone help...like what to do?. I ran the main power wire from the batter to the positive on the cap, and the positive from the cap to the amp. I grounded the cap and amp both to the same bolt on my frame. And for some reason it still don't work.
