So I was feeling funny all yesterday and needed to take my mind off things right. Turns out my aunt died yesterday. i didnt know, yet, I still had a horrible feeling in my stomach like something had gone realyl wrong. Thats really strange. I know this probably won't matter much, but you honestly can't fit in the backseat unless you're in the fetal position..... that's no joke. I'm only 5'10" and was fetal position the whole time i was in the back.

Perhaps. I am not sure if it is shitty speakers or shitty tuning. It isn't like car audio where I can listen to several. No one I know in the area cares about HT, so it isn't like I can demo other setups.

So I take it you are not a fan of the spray paint? Does it look bad?

It may be cancellation. I could be the crappy 5.1 codec. Is your XO adjustable in the receiver for the mains? They may be crossed too high. Maybe room treatments would fix it. It really is a guessing game though without being able to run tests and make record measurements.
The spray paint I am sure looks good from sitting position. I just don't like how seams can be pointed out up close. I would cover it if I had it in my living room. If you can live with it then that's all that matters.

5.1 - HT2 channel /= HT

With that said, if I could start all over, I'd go 2.1 over 5.1. Just for the sheer "easyness" of 2.1 over 5.1. However, when people turn around in a movie because they heard a branch crack, it's nice. 2.1 would be nice.

I'm going to try to keep it simple.

Not sure...futhermore, not sure how to tell. I found car audio easier to tune.
XO is adjustable, but just HPF....I can set it at 50, 80, and a bit higher. Currently set at 80. (If I had something worthwhile, I'd set it at 50 but I don't want to strain the midbass)

What tests, measurements would you suggest? My reciever does have an EQ where I can EQ specific speakers....it's a 5 band graphic, but it's still something.

The sub box does need touching up....I'll admit. I ran out of paint and got too excited and wanted to hear it. In the spring, I will probably try to refinish it. I learned that spray painting in the garage is not a good idea.

Those mains should handle 50. I run my lines to 60 and my IB is slightly above 60. You need to get a mic and roomEQ. I suggest a Galaxy mic. Relatively cheap but effective for measuring. You hook the mic up to laptop and laptop output to receiver. Use room EQ to first calibrate the sound card out put then do sweeps to get your response. Then use the RTA and adjust your 5 band graphic to help alleviate any problems you see. Room EQ is free so all you need to buy is the mic. They have calibration files for Galaxy mics which is another reason I recommended them. I even use this program in the wifes car to dial in the 3sixty.2
