crossovers on amp vs. deck

I have a question on deck crossovers vs. crossovers on the amp. Which is better? I was setting the high pass filter on my ligthing audio amp and I noticed when I changed the dial setting of the crossover I would hear static in the speakers. When I turned it to the highest high pass crossover setting that it had, I actually heard a pop sound come from the speakers. After this I decided to flip the switch on the amp to flat (no crossover) and I am now just using the crossover from my deck. My deck has two high pass crossover setting, 78hz and 125mhz. Do these settings cut off all the dangerous low sounds for 6.5" 2 way speakers? I have it currently set at 125 hz.
