Sounds like you may have a phase issue so here is a very easy way to test it. Disconnect your subs and play a song that you know to have decent midbass in it then simply fade to the left or right side. If the midbass returns then that is a tell tell sign that some of your speakers are wire out...

Try flipping the + and - wires at one of the 6.5's and see if the bass returns, from your description sounds like one of the speakers are out of phase.... If you are using the xovers that came with the set you can do it at the midrange output on the xover....
