The problem without a solution anyones suggested

Grounds don't get any better than directly to the battery.

Op, you may need to upgrade the wiring that leads from that rear batt, to the alt. The power wire, battery ground to chassis, and alternator ground to chassis may(definitely should, in my opinion) all need to be upgraded.

So what your saying get new wire to rewire the battery power wire to alt, Re wire the battery ground and re wire the alt ground? Also I think I got this part fucked up, I wired my amps ground to the batteries ground, what I should of done was wired the amps ground to the batteries negative terminal? I just want to make sure I clarify everything so there will be no miss-communications again!

So what do you think it could be? Personally the wiring from the battery to the alternator could be bad and that what made sense to me about the car not starting up but what doesn't make sense to me is how can the amp not turn on unless I turn off the car and jiggle the power wire to the fuse.

do u own a dmm? check all of your powers, grounds and remote wires for a bad or loose connection, it's gonna take time and u might have to pull up all your wire and hunt for it, but ive had to do it several times. One time a wire had come undone behind the hu and i forgot i had tapped in back there, made sure to solder it that time. And just yesterday i got my replacement HAT C1 tweeter from Scott b/c for some reason i wasnt getting sound from that tweeter, checked all my wiring 3 times, swapped in another tweeter and it worked perfectly, checked the ohm rating on the other one and nothing...open circuit
