There is installation kits available for most vehicles that allow you to connect a new HU to a factory amp but if you want to run directly from the HU you will need to run the speaker wires from the HU directly to the speakers, replacing the factory connections.

A hole for the power wire "can" be tricky to find. Some cars will have an unused grommet or two that you can just poke a hole in to get the wire through. That's as easy as it gets.
On others you have to find a bundle of wires or a cable going through the firewall and run your wire through its grommet. That can be a pain.
Worst case scenario is when there is no possible hole already there that can be used and you have to drill your own. On 3 different cars I've never had to do this.

For your speakers you can do one of two things. First of all - you don't have to use both speaker terminals on that amp - they're the same connection.

This begs the question - why are you running 1100w to your type R?

They both should be connected to the battery -- you'd run a large wire from the battery to the distribution block - which would split it into two (usually) smaller wires for each amp.
