no. there is no possible way to damage a sub from underpowering it, no matter what anyone says.
the only way you will damage them, is through clipping them sending a bad square sine wave, versus a smooth wave.
so be careful with the gains sir.

Well I already have that amp and if I buy the subs I won't have any money left to buy another amp.
What amp? I'd just send the 1000 to 1 hdc3
It's a Fosgate prime 1000. Would it be better to run it to 2 12's (500 each) or run the full 1000 to a AudioQue 15?
I'd rather have the 15, but I'm pretty biased towards single sub set-ups.

1 sub powered right > 2 subs way underpowered. And as previously mentioned, you cannot damage your sub by giving it too little power.

You can just get one 12 for now and whenever you upgrade your amp, you can purchase the second 12. Also, im sure that prime is over rated. Ive seen those prime amps in action, not very powerful
