It depends on how close the sub is to the trunk lid. If it is too close it may cause some cancellation.
I have tried both sub firing up and sub firing back in a trunk setup and I haven't noticed much of a difference. A DB reader may reveal otherwise.

More rattles probably...
i had subs firing up and there was a good amount of rattling but not too much more than when they were firing back. Just deaden your trunk lid..

In my experiences, 90% of all upward firing setups I've heard, weren't as loud as backward firing and didn't sound as good. And yes, it can make it rattle more depending on trunk lid.
