Wood filler will work well for that, as well as bondo. You can get woodfiller from walmart in a large amount for like $4 or so. You will want to sound those edges down before putting it on though. It will also get rid of the non-flush top piece.

No. Wood filler won't do anything for porous edges, it's only good for filling in holes, not microscopic pores. You need a sealer and then a primer, or a sanding sealer. I recommend minwax sanding sealer, or my personal favorite, gluewash. Take some woodglue you aren't using and mix it with water until it's just a little thinner than tomato soup. Roll it on, or brush it on, sand it down, and repeat. A good 4-10 coats should suffice, the upper end going for a complete sealer and primer, the lower end only as a sealer.

Wood filler has worked just fine on the end grain of the wood. It worked very well when I stained a couple pieces of test wood and my most recent baffles for my car. The stain went on perfect and only needed two coats before it stopped soaking in. It also looks very nice and flows well with the rest of the wood. The polyurethane layer went on great and I didn't have any problems with it soaking in.
