I want to use that box but I want the port in the middle. What kind of changes do I need to make?

None, movie it to the middle.

it really wont hurt it even tho there is that little corner piece in there?

Corner piece? If you kept it all the same but moved the port to the middle you might make the tuning frequency change by like .5hz but that would be it.
