Which is better for iPod playback?

Ok so I'm about to install my JVC headunit and I have 2 options for hooking up my ipod and I don't know which is better quality. One is through the headphone jack and goes to the RCA inputs in the back of the unit. Other is a USB that goes through the dock connector on the bottom of the iPod. I would think the USB is the better option.

I have a jvc deck, When I have my ipod hooked up threw usb its very slow when it comes to skipping threw tracks, and finding playlists ect ect.

Mine is a few years old perhaps they are making them more ipod friendly now....
